I'm sure I read somewhere that if you run Boinc in Service mode you can hide the icon in the system tray, would I be right in assuming you would stop Boincmgr.exe from loading at start-up via msconfig/start-up and if so, how would you then access Boinc Manager when you need to perform changes?

Yes, you can delete the shortcut to boincmgr from startup, no more icon
If you then want to run boincmgr, just select it from the start menu or create a shortcut to it BUT when you exit from it, select File/Exit rather than hitting the X
